If you are using Linux, you didn't say in your message, then you need
one
of the recent development tarballs to run ntpd over IPv6 due to the
extremely strange way that Linux implemented support for fetching the
interface addresses.

Right now IPv6 multicasting is not working and I'm working on fixing
it.
